There's some problems with when the movies are canon, because some seem to be canon and some seem to be non-canon. So to clear the confusion, the episodes that were aired the ween before and after the Japanese movie premiere are considered to be the episodes before and after the movies. I'll go in order of the first movie to the last.

Pokémon the First Movie - Mewtwo Strikes Back
Watch it after "The Pi-Kahuna," which is episode 67.

Pokémon the Movie 2000 - The Power of One
Watch it after "Charizard Chills," which is episode 105.

Pokémon the Movie 3 - Spell of the Unown
Watch it after "The Forest Grumps," which is episode 155.

Pokémon 4Ever - Celebi: Voice of the Forest
Watch it after "The Kecleon Caper," which is episode 205.

Pokémon Heroes
Watch it after "Just Add Water," which is episode 256.

Jirachi: Wish Maker
Watch it after "Having a Wailord of a Time," which is episode 34 of the Advanced arc, but episode 308 of the entire pokemon series.

Destiny Deoxys
Watch it after "Sky High Gym Battle," which is the episode 85 of the Advanced arc, but episode 359 of the entire pokemon series.

Lucario and the Mystery of Mew
Watch it after "A Real Cleffa-Hanger," which is episode 134 of the Advanced arc, but episode 408 of the entire pokemon series.

Watch it after "Aipom and Circumstance," which is episode 183 of the Advanced arc, but episode 457 of the entire pokemon series.

The Rise of Darkrai
Watch it after "Steamboat Willies," which is episode 39 of the Diamond and Pearl arc, but episode 505 of the entire pokemon series.

Giratina and the Sky Warrior
Watch it after "Arriving in Style!," which is episode 86 of the Diamond and Pearl arc, but episode 552 of the entire pokemon series.

Arceus and the Jewel of Life
Watch it after "Beating the Bustle and Hustle," which is episode 135 of the Diamond and Pearl arc, but episode 601 of the entire pokemon series.

Should I watch Pokemon: Mewtwo Returns before or after Season 2 of the series?

Mewtwo returns when Ash is in the JOHTO REGION.
That is halfway through Season 2 and mostly Season 3.

You can watch it AFTER Brock's Zubat has EVOLVED into a Golbat.

It has nothing to do with the plot; it's more like a filler episode, so unlike the first movie, where you could see Mewtwo escape Giovanni in like episode 64-67-ish in Season 1, you can watch this movie ANY TIME once Brock's Zubat has evolved :)

I just flicked through it to see the Team's Pokemon and saw that, so it's just an approximation :)

What are the best seasons of Pokemon?

I think that all seasons of Pokemon are worth watching!
In my opinion, I really like, of course, the first season!
I also like the season that's going on right now, hehe. Black and White is kind of adorable.

And, they're not seasons, technically, but I recommend watching the movies "Mew Two Strikes Back," and "Pokemon 4ever." They're pretty awesome. c:
