How does naruto not know minato is his father?
Kushina was the previous jinchuriki of the kyuubi and the seal for the kyuubi is really weak when a jinchuriki gives birth so the birth of Naruto was kept top secret in case if the nine tails was released while Kushina was in labor. Only some anbu, minato, and the third hokage's wife was present and the area was sealed off so I don't think that people knew about Naruto's birth since it was kept so secret. Right after Naruto was born his parents died and the third hokage wanted to keep it a secret that Naruto was related to the fourth hokage because it would create a lot of problems.

This question is a little difficult to answer, but I will try my hardest. I watched the movie, no more than 10 minutes ago, and it was pretty good :) Maybe could have been a little better in my opinion. But, considering the facts, this movie was not set after Pein's arc. It is for a fact set after Jiraiya's death though. The first episode of the Invasion of Pein arc was made on April 22 2010, and The Fourth Tower was released July 31 2010. Though the episode was made before the movie, you have to take in account that this movie was obviously planned out in advance, probably in late 2008 early 2009, and wasn't released untill 2010. And to answer you question about Minato.. since the movie is set before the Invasion of Pein arc, is shows why Naruto didn't recognize his father immediately upon seeing him, and why he only ended up addressing him as "I thought I recognized you, you're the 4th Hokage" But if you pay attention to the end of the film, Naruto tells Minato that he still needs to ask him something, and that if he doesn't now he'll never have the chance to. Minato replies saying "One day, I think you would surely know" causing Naruto to say "You can't possibly be my.." implying that Naruto was starting to wonder if Minato was indeed his father. Soon after Minato replies that if he ever had a son, he will raise him to be a wonderful shinobi like Naruto, implying Minato knew who Naruto was the whole time while Naruto did not know him. I hope this made sense, is was pretty confusing hey? I tried my hardest ^.^
