He could be "cleaning" it if it smells off to him. It could be misplaced nurturing instinct. It's possible that the dog was taken away from the rest of the litter too young and doesn't know how to be a dog correctly. And it's possible the dog is gay. Just like every other animal species, it happens. If the other dog does not like it, reprimand the older dog when it happens. If he's gay and you neuter him, that may help reduce the pestering since it reduces sex hormone levels and thus reproductive drive in dogs.

If the younger dog is healthy, then reprimand the older dog when it happens, no matter what the root cause is, and redirect his attention to a toy. If your older dog is gay, you may consider only keeping females around him in the future. I don't know if neutered males would be okay or not. Mom had a gay dog as a kid. I'm a little disturbed by this, but I recently caught my young son (8) letting our dog lick his penis. When I confronted him he said he has let her do it before.. What the heck do I do or say???

Whenever they are playing she just goes straight for the penis! She tries to nibble on it and it's so embarrassing. She does it with any male dog she is submissive to! I feel weird when she is doing it, because in a crowd full of guys they make fun of her in such horrible inappropriate ways! (Alluding to sexual things...)
I've heard that it's because it has been bred in female pits to be efficient fights, bite the penis and let the male bleed out.
I refuse to believe this. Unless, of course, it is true.

I agree with the first two answers stating that the dog is trying to keep as clean as possible. But, the more basic reason is survival. The female will try her best to lessen the evidence of bleeding which could/would certainly attract predators. As we know, the heat period will attract male dogs from near and far, and no amount of self cleaning is going to stop the siren call of those hormones. However, decreasing the chance of attracting predators is an instinctive survival tactic. Very much like the mothers in many species will clean up the afterbirth and evidence after giving birth. Supposedly, ingesting the placenta(s) will help induce lactation, but more importantly, it will help to not advertise that there are helpless newborns to be had. Just my two cents…
