Unfortunately, the short answer is that this cannot be done as it's a limitation on how the built-in iOS Mail app works. As you've pointed out, new mail isn't normally fetched into sub-folders in the background, but rather only when the Mail app is running, and there are no notification settings that apply to any folders other than the Inbox.Note that adding sub-folder "mailboxes" (to use Apple's terminology here) to your shortcuts will cause the iOS Mail app to poll them for content more frequently, however these still aren't necessarily updated in the background.
