It's simple. He didn't give any orders because he was shocked. You have to understand Lord Cutler Beckett, at least in my mind, exhibited a superiority complex in his personality. He always expected things to go in his favor.When he was first introduced in Dead Man's Chest, he was very arrogant, snide, manipulative, and domineering. He represented the sole interests of King George II in Britain, specifically the East India Trading Company. The films themselves implied that the organization was very corrupt and self-interested.Over time, Beckett manipulated the characters, especially William Turner, Jack Sparrow, and Elizabeth Swann; he is the de-facto villain of the second and third films, aside from Davy Jones.This all goes to say that when he faced utter defeat at the end of World's End (no pun intended), he couldn't cope with the fact that he was going to die and that his scheme failed.His last line, "It's just good business" shows the rationale he has in mind for being such a bad person; he was only in it for the money, but he didn't think he would have to suffer the consequences of his actions.Karma's a bitch.

The fact that Shanks lost his arm has nothing to do with his strength.At the time of this event Shanks already was powerful enough to be a Yonko (considering he was not a Yonko then).
