Difference between night air and day air?

There are a lot of things with the air that change as the day progresses. A common thing is that there is a lot more vehicle traffic and industrial activity during the day, so air quality gets worse as the day progresses, with the early evening often being the worst because that has a full day of air pollution built up in it. So, that might be your problem (although I doubt it since you don't seem to have problems during the day, and if pollution were the main cause I would expect day-running to also be problematic).

It could be local plant life that is the problem, with pollen being maximal in the evening (not that different an argument for the pollution one), or, if you are running indoors, it could be that dust gets stirred up in the air over the course of the day, or it could be that the air is stale inside when the building has been closed up all day, or any number of things. It could even be a question of humidity, as others have suggested.

If you really want to figure it out, you need to see if there are seasonal differences or other common differences that you can identify. Going to have to play detective. Maybe it is even that your lungs have gotten all gunked up during the day so the evening run is done with gunked-up lungs.

Might even be something unrelated to air quality, but instead is related to your biorhythms.
