Best routes for driving from Seattle to Whistler, BC?

Best in what way? There is no choice from Whistler to Vancouver. Hwy 99 is all there is. When you are in West Vancouver you can choose to go through downtown Vancouver and again onto Hwy 99 to the Douglas/Peace Arch crossing, or you can keep on Hwy 1 and cross at 176 St/Aldergrove. Both routes are well signed. After you cross the border you pretty much have to end up on I-5 if you follow any signs that say Seattle, unless you plan an alternate route.

Which route is fastest depends on time of day, though rush hour can be pretty bad both routes any time after 3 pm going out of Vancouver, and what kind of lineups there are at each border crossing. On the whole, I think 176/Aldergrove tends to have shorter lineups but it's somewhat less of a straight shot to Seattle from that crossing.

If you want a bit of a scenic drive leaving Bellingham, try Chuckanut Drive, which goes south from Bellingham for a bit before you might as well get back on I-5 at Mount Vernon. LaConner is a cool place to stop for a coffee.

I second the suggestion of Amtrak. Relatively inexpensive, quick  (driving all the way into downtown Vancouver is about 4 hours), and from the train station you can take the SkyTrain right into the downtown core: Robson street, the waterfront, hotels, convention center, cruise ship terminal, etc.  If you fly, customs at Vancouver Airport is actually pretty efficient and friendly, and flying back the to US you go through US customs in Vancouver airport which saves a ton of time and hassle.  So flying is probably a good second option. Driving is a hassle, mostly because of customs at the border (but also because of traffic in Seattle and Vancouver). If you do decide to drive, then time it carefully to avoid peak border crossing times (morning and afternoon rush hours, and people commuting across the border for the weekend Fri night/Sunday evening) and avail yourself of the online real-time information on wait times at the various border crossings; sometimes the truck crossing is much faster than the car crossing.

How long is the drive from Seattle to the Canadian border (to go to Vancouver)?

It takes about 2 - 2.5 hours to the border, depending on traffic. The thickest traffic is in the Seattle and Everett areas. The only other thing to consider is how long you will have to wait at the border. It's taken me anywhere from 5 minutes to an hour to get through. Make sure you have all of your identification with you. A passport is preferred, but if you don't have a passport, bring your picture ID and proof of citizenship (birth certificate or voter registration may work).

When is it the best time to see fall foliage in Seattle?

I've lived here my whole life. 64 autumns have come and gone. This is 09/01/17. Let's assume you are able to travel between say…9/15 and Thanksgiving. It's a crapshoot. Most Seattelites will tell you September is their favorite month. If autumn foliage is your main attraction then i would say no.Let me also say our fall foliage is good, but not great. And one bad windstorm and the leaves are gone. And alot of our trees such as alder grow everywhere but they give no fall joy. It's a shame.I'd say mid October. That depends mainly on how long you have to wait at the border crossing. It takes about 2 hours to get to the border, then a half hour or so to get into Vancouver. I've driven straight up to a border guard with no wait, and I've been stuck in line for 3 hours... and everything in between!
