What is the best Unix version?

There are probably hundreds of different versions of Unix and Unix-like systems out there and they all address specific areas there is no single "best" version. If we limit it to the modern, free Unix systems then you basically have three options - Linux, one of the BSDs or OpenSolaris. Unless you are using a Sparc I would avoid OpenSolaris since in my opinion it needs a little time to settle down - it still hasn't done so since being opened up. That leaves you with Linux and the BSDs.

Linux is undoubtedly the more popular and tends to have better hardware support, but because of the fragmented distribution model (kernel distributed separately, and countless different distros) it tends to be a little rough around the edges. If you want to poke around inside the innards Linux would not be my first choice because frankly the source code is a right mess.

The BSDs generally are slightly better polished since the entire operating system, including userland, is assembled by one close kit team. I'm most familiar with NetBSD and the source code there (particularly the kernel) is a joy to behold. If you need to do some work on it you can rapidly find the appropriate area and see how to make your changes in a way that quite simply you can't with Linux.
