Which of these actions would have been legal under the Navigation Acts?

The nationality of the crew was unimportant. Stopping at London was a automatic go. The second and third anglo dutch war was fought over this issue. England did not have a export duty, it was import.

So all of these would have been legal.

The British made no distinction between a ship who's home port was Boston and on who's home port was Bristol. They all were British. British ships were allowed to import goods from Spanish America, and pay the tariff at the delivery point, like New York or London. The British were happy for the trade because it was cutting into the profit margins of Spanish Merchants. The sore point was European goods, and goods from the far east that were protected by a monopoly.

Has murder ever been legal in history?

The word 'murder' means 'killing that our society considers illegal', and therefore, by definition, murder has never been legal anywhere or at any time.

Many societies have considered it OK for individual citizens to kill others in circumstances that would be murder in our society. for example, in ancient Rome fathers could kill their children for disobedience. Many societies have permitted - and some still do permit - husbands to kill their wives if they were unfaithful. In 18th-century France gentlemen could fight and kill each other in duels. These actions were not murder in those societies.

But no, I don't think there has ever been, or ever could be, a society where absolutely anyone could legally go around killing absolutely anyone else.

How would it have been legal for Obama to keep troops in Iraq if bush already signed the status forces agreement?

President Bush did not sign a new Status of Forces Agreement (SOFA) because the Iraqi government would not agree to one. Without the SOFA, US personnel could be tried in Iraqi courts for any offenses. President Obama’s hands were tied to continuing the exit plan from Iraq devised by the Bush administration. We will never put our service members in a position where they will be subject to local laws. They are subject to US law only, the Uniform Code of Military Justice for military members. Other American personnel covered by the SOFA are subject to US federal laws. I suspect the reason for Iraq not agreeing to a new SOFA goes back to the four US contract employees (as I recall from Blackwater) who claimed they were fired on, exited their vehicle and killed 17 innocent Iraqis. There was no evidence they had been fired on and some (or all) have been convicted in a US court and are serving long sentences.
