Another method that needs no added software is this:
Open iTunes, add back all the songs. Press and hold the Option / ALT key, and go to File > Show Exact Duplicates. Compare the playing time of any supposed duplicates (example: a live version might have a longer time) to be sure they are really the same. Even this isn't perfect, as a remix (a true remix, not a new version) will be the same playing time, but not the same produced version. Don't delete everything shown. It shows all songs that have duplicates, so delete two if it finds three, delete one if it finds two.

It shouldn't do this in your library (at least in Windows it doesn't). It will do this on your iPod however.

When you copy the files back from the iPod to a PC, they come out looking all funny like you described.

To convert them back, import them into your new library in iTunes (File -> add folder to library), and it should rename them back to however iTunes is set to name your ripped files (In preferences, in the Advanced tab, the checkboxes that read 'Keep iTunes Music Folder organized' and 'Copy files to iTunes Music folder when addning to library' must both be checked for this to work).

Otherwise, no way to change how it stores files internally on the iPod, but it doesn't really matter with the method described above.

FYI (not related to this question), The instructions work on the iPod Touch as well, but you need a 3rd party utility to get the files off of the Touch (you can't just view it as a drive).
