In Final Cut Pro X, how can I edit and export a video in vertical (portrait) orientation using FCPX?

Final Cut Pro does indeed want you to work in a horizontal aspect ratio... because that is the correct way to shoot and view video!  Most people think the "right" way to shoot on an iPhone is with the phone oriented as you would make a phone call (top to bottom), but the iPhone shoots in HD, and what shape are all HD televisions and computer monitors??  They are all 'rectangular'; thus, the proper way to shoot video on your iPhone is horizontal. When you do, Final Cut will handle it properly and create a video in true widescreen.  If you shoot the wrong way, you end up with a phone-booth look, with plenty of black space on the left and right side of the image.  Why would you want that?  Shoot horizontal ALWAYS.  When the final result is played back on an iPhone, the viewer merely has to turn his/her phone horizontal as well, and they'll get a full screen, HD video.Many, many people shoot video the wrong way on their phone.  Learn to do it correctly and share this info with others!

Whether this is full size screen or not depends on the type of iPhone.Now you have a sequence that is upright.In After Effects:Create a new composition.In the dialogue, in the Basic tab, fill out the frame size. Standard Width and Height will be 640 x 480 (or 1920 x 1080 or some other pixel dimension).Flip those numbers so Width is now 480 and Height is 640 (or 1080 Width and 1920 Height).You have now a composition that is upright.The exact pixel dimensions you need will be different from phone model to phone model.
