Unfortunately, the short answer is that this cannot be done as it's a limitation on how the built-in iOS Mail app works. As you've pointed out, new mail isn't normally fetched into sub-folders in the background, but rather only when the Mail app is running, and there are no notification settings that apply to any folders other than the Inbox.Note that adding sub-folder "mailboxes" (to use Apple's terminology here) to your shortcuts will cause the iOS Mail app to poll them for content more frequently, however these still aren't necessarily updated in the background. You can set this up by tapping the "Edit" button in the top right corner on the "Mailboxes" screen and then tapping "Add Mailbox" at the bottom of the list of smart mailboxes that appears and then simply tapping the mailboxes you want to add from the list of mailboxes (folders) that appears.I haven't yet been able to determine exactly what triggers an update in the background -- it seems to be associated to whenever the Inbox updates, but perhaps on a minimum polling cycle (e.g. "no more than once every xx minutes"), but doing a pull-down-to-refresh on the "Mailboxes" screen will manually refresh them, with counters that will show how many unread messages are in each, as shown below.If this is a feature you need, your best bet is to look to third-party mail apps. I'm not aware off-hand of any that support this feature specifically, but there are a number of alternative mail apps on the App Store that may be worth exploring.

Log into Gmail in your web browser. Using the advanced search, type some random text into the "does not contain" box (this needs to be something that no message in your inbox would ever contain. I just typed a bunch of random letters). Click on the select all checkbox in the corner, it will prompt you to select all messages that match your search. Click on that, then mark all as unread. Check for mail on your iPhone and the count should go down to zero.
