Because of a serious neurological reaction Mulder had to an alien space craft (mainly the rubbings from the craft) in episodes, Biogenesis (Season 6) and The Sixth Extinction and The Sixth Extinction 2 - Amor Fati (Season 7) and because of his exposure to the 'black oil' (Season 4), Mulder is now thought of by the alien bounty hunters/ the alien race as an abductee. He is also considered to have the right genetic makeup for the aliens to make a super soldier of him. The new partner, Agent John Doggett was originally given the case of finding Mulder. Because he could not determine a straight closure to the case, he was tied down to the X-Files, to become Scully's new partner. The season you seem to be talking about is Season eight. Scully descovers she is pregnant in Requiem at the end of Season seven, Season eight is basically about her trying to find Mulder and her journey through the early stages of motherhood. In All Things (Season Seven) we are given the idea that Mulder and Scully slept together. We get this impression from seeing Scully getting dressed in Mulder's bathroom then walking past his bed with him still asleep. You'll find Mulder if you keep watching, don't worry!

If you're looking for insight into Scully without the "Mulder's gone" noose around her and the plot, I agree with most of User-12626481925413450035's answer. Sadly, you don't get much from Scully past 7 (despite that she becomes the main character) because it's all as if it's a response to Mulder's absence. I feel like Milagro and all things are better. I'd also add that Christmas Carol/Emily was a good insight into her family dynamic and how/why she is the way she is. In all this, you can't forget Never Again! That was a crucially important episode detailing her rebellious nature!

Arcadia" (Season 6, Episode 15)This might be one of the best X-Files episodes -- not because of the story, which is sort of unmemorable, or even the Monster of the Week, which is kind of unremarkable. It's because Mulder and Scully go undercover in a gated community as a married couple, including all the domestic underpinnings and cutesy pet names that go along with. In all honesty, "Arcadia" is worth it for getting to see Mulder and Scully call each other things like "honeybunch" and "poopyhead." (Pet names are clearly not one of Scully's strong suits.)The Truth" (Season 9, Episode 19-20)The. End. At least for a while. "The Truth" marks the final two-part episode of the original run of The X-Files. There would later be another movie and two more "event series" (aka Seasons 10 and 11), but "The Truth" is meant to wrap up the Mulder and Scully relationship, and in plenty of ways it does a great job. There is a kiss and the two characters together in bed. Plus, the last shot is of the pair embracing. It's about as good as confirmation as we might ever get that they're soulmates.

No, in Season 1 Fox already refers to files from the 30s(Tooms episode), and there's also the Roswell, and Area 51 files of course, if I remember correctly Mulder explains that J Edgar Hoover created the first 'Unsolved Files' which later were renamed X-files, because their coding had an X in it. The first official X-file was about Richard Watkins, a man who had transmuted from a wild animal(werewolf style) it's at the end of season 1.

She either died as a result of all those tests the CSM man and his cronies did on her when they got a hold of her after the aliens had returned her - or, those walk-ins, the spirits that lady in prison said converted children in pain into energy so their bodies are never found, took Samantha, after she ran away from CSM, to save her from enduring anymore pain/abuse. Either way, she died as a teenager in that hospital after she ran away from the CSM.
Why is Mulder, from the X Files, absent in the 9th season?
Yes, David decided to leave the show because he wanted to do more films and he was exhausted. But talking about Mulder, you're right he was found after his abduction in very bad health conditions but he survived. Then he spent some time trying to cath up with life, accepting the fact that he didn't work on the X Files anymore and accepting the fact that Scully was pregnant! He felt very confused : ( Then when finally Scully's baby was born he just spent a few days with his newborn son William because Director Kersh warned him that his life was in risk, because THEY wanted to kill him. Obviously Mulder didn't wanted to go and leave Scully and the baby but Scully convinced him that he had to go and hide for tha sake of everyone. That's why Mulder doesn't appeared in season 9 only in the final episode when he is judged and he and Scully have to leave the FBI and run away as fugitives.

Yes. at the end of the the episode ‘all things’ we get visual confirmation: Scully falls asleep in Mulder’s couch fully dressed, he is also fully dressed. But the beginning of the episode Scully is dressing again with the same clothes she fell asleep in and her jacket was on Mulder’s bed and he is sleeping on his bed naked. For a show that always tries to be ‘tasteful’ about sex scenes this is almost the ‘money shot’Now most fans, including myself, think they started to have sex after the kiss in Millennium and ‘all things’ is merely the episode where ‘William’ might had been conceived or/and the episode where Scully accepts that she was meant to be with Mulder but that is more up for debate.
